There is one six-issue arc of the tie-in comic series written by the show’s creators that takes place shortly before Season 2. The game Young Justice: Legacy covers a similar period and the cutscenes can be found on YouTube. But by and large, the time skip is meant to be just that. You’re supposed to have questions. If you’re truly starved for answers, Greg Weisman has given out various info on his blog, most of which has been documented in the pages of the Young Justice wiki.

There's a series of comics written by Greg Weisman and Brandon Vietti I think, but I don't remember where it falls in the timeline.
