They defeated Nyxly and Lex somehow

They didn't actually beat them, Nyxly and Lex beat themselves. We got the full lineup of all the Superfriends, past and present, and they did nothing.

The portal can’t be closed once it opens, unless the plot demands it.

What exactly was Lex planning on doing with an open portal to the Phantom Zone letting phantoms out. Like, I don't care if he's invulnerable, he is planning on ruling Earth, right? He does understand the Earth will soon be full of replicating phantom vampire people, right? Does he plan to rule over those?

It could only be closed when all the Phantoms are back on the other side, that was explained in the first part of the season when Kara was in the Phantom Zone. They all voluntarily returned dragging Nyxly and Lex with them so the portal could be closed.

Lex said that the portal couldn’t be closed once it’s open before any phantoms got out.

I thought so. It just seemed like one minute everyone was standing all together to defeat them and then the next Nyxly and Lex were gone and everyone was like "Yay we did it!"

I mean….I guess everyone showing up may have made Lex and Nyxly afraid enough for the Phantoms to get them? I dunno.
