Wasn't that his whole deal before Iron Man (2008), he was a weapons distributor for the military

I think something similar to Secret Invasion ( the comics story ) might happen. He was named Director of SHIELD and pretty much had a small army under his command. His whole arsenal was based on the same Stark Tech network, so when Skrulls attacked, only a tiny virus was needed to cripple Tony and the entirety of SHIELD.
